After accepting a few comments on a few specific posts then the option for other people to write a comment just disappears. I have updated all plugins and double-checked settings on the specific post page and in the site settings. Any ideas?

Do you have comments set to have a time limit? On the settings discussion page there is a setting that you can automatically close comments after a certain number of days.
