Is this possible to do? For example, exclude everything in #footer or somehow hide the tooltip that comes up on hover?

We are only parsing the content part of the post or page. The footer is not parsed …

We have a sub header and footer which gets parsed. Is it possible to manually remove what gets passed using CSS or some sort of function?

If your theme is using the_content() filter for the footer it will be parsed. There are several features to disable parsing in Pro+ and Ecommerce versions of the plugin.
