I downloaded the WP Super Cache Plugin, but when I did, I received an error message that the Jetpack Plugin I already have installed was already providing the same cache settings enhancement. So, I chose to stick with Jetpack and deactivate the WP Super Cache Plugin. However, I received an e-mail stating, “WP Super Cache was removed from your blog or deactivated but some files could not be deleted.” The file is advanced-cache.php I found the file in my File Manager but I am wondering if it is safe to remove this file since the WP Super Cache Plugin has been deactivated from my website. And yet, will not cause any problems with my website or my hosting server by removing it.

That’s a small bug, because that advanced-cache.php was created by Jetpack Boost. You can ignore the message in the email. That file is supposed to be there.
