Where’s the structure?

I just uploaded WP and am checking it out for the first time. In running through the source of rendered pages to compare it with my template modifications I am becoming more and more frustrated with every refresh. Which brings me to my question; Where’s the structure?
There is more white space (in reference to the default theme(s)) than there are characters it seems. How is it that a content management system has such a difficult time managing the layout of its code?
So far I’m pretty pleased with WP, but there’s just no excuse for how bad the source is formatted. Has this issue been addressed by anybody, or is this one of those “live with it, it’s free – stop complaining” things?
