Hello.

For some reason the Apple Pay option in Stripe Settings on single product page is not enabled. I remember that it was enabled on all products but now it is disabled for some reason.

Is there a way to enable it again in bulk or do I have to enable it for each product manually?

Thank you for contacting Payment Plugins. On the Apple Pay Settings page of the Stripe plugin, there is a Payment Sections option where you can enable Apple Pay for all products. https://paymentplugins.com/documentation/stripe/applepay-settings/#payment-sections

If you have maintained product level Stripe settings for all your products, you can go to the WordPress Admin > Products page and perform the bulk action Delete Stripe Options. What that does is remove the product specific payment options so the global settings are used.
