 * I have just begun using WordPress.
    I want to change the formatting settings 
   of events under Events->Settings->Formatting->Events. Will it affect when I update
   the plugin? In that case, what would be a better practice?

 * no, settings made at Events > Settings > Formatting will not be overridden by
   plugin update unless you edited core EM php files
