 * Looks like it is working partially right now.
I was testing two plugins to regenerate
thumbnails, both of them can see disabled size as registered. One also generates
this size, the other doesn’t. In my opinion the sizes are disabled on a wrong
   hook.
 * Also I was trying your plugin if it can be used to modify existing sizes. Means,
disable and create again but with a different size. It also is not working since
it sees the disabled size still as already existing, thus it doesn’t allow me
   create it.

 * The plugin doesn’t remove the disabled sizes from the registered sizes array.
Because it would be ambiguous. The plugin disables the disabled sizes just before
   creating the corresponding sub-sizes.
 * The plugin uses the right hook. so, if there is a plugin generates the disabled
sizes, It means that plugin doesn’t use the right hooks or the wordpress core
   way for creating sub-sizes.
 * I would add an option for the user to check in order to hide the disabled sizes
from registered sizes. but I don’t see it a good option, because it would indicate
that these sizes don’t even exist which is wrong.

 * I see. Well I, as someone who knows what is he doing, would definitely be glad
   for such option.

 * The option is added under disabled sizes list in the new version.

 * Great it is working. But just one thing, it is not working in the mentioned case,
when I want to remove and readd modified size with the same name. I don’t want
to dictate what to add to the plugin or anything 😀 It is just an idea, it was
what I was looking for actually. Some people could find this function usefull,
for boosting picture’s quality or reducing also.
