I am having a similar problem. I noticed that I was getting duplicate emails for orders, and the product counts were being reduced twice instead of just the once with the order.
The customer was only charged once, and only one order was shown on the orders page, but the customer would also receive duplicate emails
This did not occur when order was placed for Pay at Pickup – and woocommerce payments not used.
I did not test to see if it occurred with PayPal payments
When I checked the box in Woocommerce Payment settings to Issue an authorization on checkout, and capture later. the duplications did not occur – not even when I captured the payment

Sorry to hear you’re experiencing this issue.
If you’re using WooCommerce PayPal Payments that’s a known issue and, according to what has been reported on the thread, it was fixed with the new version of the plugin (version 1.6.0). Since this forum is for WooCommerce core plugin if you’re still having trouble I’d recommend posting on the WooCommerce PayPal Payments support forum: https://ww.wp.xz.cn/support/plugin/woocommerce-paypal-payments/.
That said, if you’re not using WooCommerce PayPal Payments plugin we’d need to check this further, therefore kindly provide us the following:
- System Status: You can find it via WooCommerce > Status. Select “Get system report” and then “Copy for support”. Once you’ve done that, paste it here in your response.
- Error Log: Share a copy of any fatal error log found under WooCommerce > System Status > Logs (if available).
