I am trying to understand your request as best as I can. I think what you are saying is the issue is when you install new plugins, they don’t appear in the menu (either the menu you see or the menu editor created by the plugin)?
By default, when new plugins are added these items are not automatically added to the menu. However these can be added to the menu by clicking the button at the top of the menu editor “Add newly added menu items”. The pro version (https://northernbeacheswebsites.com.au/custom-admin-interface-pro/) makes new items hidden by default so it makes things easier.

Sorry, i think i was not clear enough.
1 – I’ve installed the plugin.
2 – I’ve edited my admin bar from the plugin options menu hiding things i don’t really need in the main manu.
3 – Among the options ive hid from the menu were the plugin menu icon itself.
4 – I’ve closed the plugin and my new perfeclty admin bar appears.
5 – Then i want to install a new plugin, which doesn’t appears at the bar because the plugin is only allowing the options i’ve marked as allowed to appear at the bar.
6 – I try to access the plugin options to edit the bar with the new plugins icons.
7 – I realize i can’t access the plugin options anymore since i’ve hid it too.
8 – I deactivate the plugin and i can see all the icons, but not the plugin options.
9 – Since i can’t edit it anymore i uninstall it to make everything from scratch again.
10 – I realize when i reinstall the plugin the setting are still there.
So the problem is i’ve hid the plugin options from the plugin itself, now i can’t edit it since the only access is through the admin menu bar where it’s hidden… I hope i’ve made myself cleared this time.

We don’t foresee such an event occuring but if you do happen to run into this you can visit: yourwebsite.com/index.php?wp-custom-admin-interface=delete-menu (replacing yourwebsite.com with your website) and this will delete all the options associated with the custom admin menu. You need to make sure you are still logged in to an admin account for this to work. If you don’t have admin access you’ll need to either remove the database option or delete the plugin entirely.
That actually solved the issue! Now i can reconfigure the menu without hiding the plugin options. Thank you!
