Please go to Elementor > Settings > Advanced tab. Check Load Font Awesome 4 Support and pick Yes. See if it solves the issue.

Please save the custom Header you created using this plugin as an Elementor template then export and share it here. I will try importing it on my dev site and see if I am able to reproduce the issue. This Elementor doc will show you how to save and export template, in case you have no idea how to do that.
