1. Since it is a multisite install, the files are managed on the blogs.dir
2. Few things to remember:
– You need to be a super-admin to view all subsites, even without you added as an admin to the site.
– Try .. example.com/yoursitename/wp-admin – that will always work.

I installed my WordPress on my main Domain; and I created two sites on two different sub-domains.
When I visit my subdomain(directories) from the FTP client, I see that they are EMPTY, which means I cannot use http://example.com/directory/wp-admin

With WP Network/Multisite, the process will not create any subdomain directory on the FTP since the files are managed using the blogs.dir
The subdomain will share the same themes and plugins. This is the beauty of WP Network/Multi site.
To access the backed (the long way), you may go to http://example.com/wp-admin/network/sites.php
and hover the site: Picture

No, it means you need to delete the directories via FTP 🙂 They’re overriding WordPress.
