If you encountered change in the layout of your pages this could be as a result of dynamic content or JavaScript based features of your site, which may not be AMP compatible. If this is the case this may be normal if you’re using AMP in transitional or standard mode. Reader mode in this case would be the most suitable mode, allowing you to have AMP versions of your content using a compatible theme, with your non AMP URLs not impacted.

In relation to your Google Analytics drop I suspect you don’t have amp-analytics setup. A traditional Google Analytics snippet is JavaScript based, and won’t work in AMP by default. The Site Kit plugin can ensure correct Google Analytics snippets are inserted on both your canonical (non AMP) and AMP URLs.

This is most likely also theme related, or possibly you’ve reached the maximum CSS limit of 75Kbs. JavaScript and CSS limits are not plugin specific, they are fundamental aspects of the AMP framework.
