Based on your screenshots, I believe you’re not using one of our prebuilt templates so I cannot try and replicate it at this time.
For us to better check the issue, could you export your email customizer settings and sent them to us? This way, we can check the settings ourselves and give a better solution.

I tested your file and I couldn’t recreate the missing padding. Is there a specific email inbox where you are seeing this and not in others?

The interesting thing is that when you send a test email from the plugin, the correct spacing is there.
But if you run an order through Woocommerce, the actual email that is sent out through Woo has the spacing removed. I have tested across multiple email clients and see the same result (i.e. Mac mail, Gmail etc)

I believe so. The plugin support team suggested this to me and it appears to have worked:
Please could you try changing the value of the top padding in Email Customizer > Content > Content Container – https://share.getcloudapp.com/jkuXzLbx. After saving the change, purge the cache and test the emails again.
Even just resetting the padding to the same value and clicking update fixes the issue. Let me know if this works for you too.
