So if I would re upload the users, will the ones with the account already on my site get sent an email? Or do I have to manually edit the CSV file to remove users already on my website?

Is there really no another way? I have to edit 500 users on my end.
The problem is not of the plugin.
Your server is stopping the execution. We cannot do more.

You can check in mail options and there that users that is being updated won’t will receive the email.
Anyway if your server is able to process 500 users in each upload, if you do the same upload, more or less the same will happen so you won’t finish.
