 * I have the portfolio plugin and i was hoping to use shortcode for a lightbox 
   plugin as well, but they don’t seem to be working, am i just messing up the shortcode
   piece?

 * Hard to say without knowing which lightbox plugin you are using. The plugin may
   just be designed to work with posts and pages, but not custom post types.
