Can you please try resetting our indexables in the database tables by following the steps below?
1. Install & activate the Yoast Test Helper plugin
2. Go to Tools > Yoast Test
3. Hit the “Reset indexables & migrations” button.
4. Go to SEO > Tools, and under SEO data, click the “SEO Data Optimization” button to allow Yoast to rescan your pages.
Does the issue resolve?

No. That did not fix it. I ran the Data optimization on both the sites. Still can’t select the primary category

Thank you for your reply and troubleshooting.
When you say it does not longer work, does the dropdown/link show to select the primary category? When you click it, what happens? Does it seems to work but when you reload, it isn’t saved? Or something else?
In any case, can you confirm you are running the latest versions of all plugins, themes, and WordPress core itself? If not, please update and check if the issue persists. If it does, we’d like you to do a conflict check, which would then lead to finding the possible culprit on your site. It could be that your theme or a plugin conflicts with this specific functionality.
