WC Marketplace calculates the commission over product price only. The admin can decide who will receive the shipping either Vendor or Admin.
We will soon introduce an add-on, that will let the admin charge the Payment Gateway Fee.
Do you hava any idea when this new add-on will be released?
Cuz I intend to use your plugin only if I can charge for shipping somehow, otherwise would be worth to me.
I am afraid, it would be difficult for us to share any ETA for the same.

Yes, you are right, shipping and commission is a bit complicated. You have to check the code and understand the flow then after that, you will able to hook it.
