 * Can I have this uploader for two different method of payments ?
    One to upload
   payment receipt and the other for the order letter (different payment methods)

   is not built-in but YES for sure you can do it. Just give us some time to add
   this feature to our next release .

    Thank you for the update But now the uploader isn’t showing at all in 
   the Thank you page after confirming order ?

 * So the problem is that the plugin let us choose between BACS and cash on delivery
   only, we can’t add custom gateway nor check payment
 * Any solution to add another gateway for receipt uploader ?

 * Hi,
    You can choose whatever gateways you already have installed and activated
   in your WooCommerce shop. and about not showing upload form, you should check
   order status and receipt status. We’ve tested and checked this functionality 
   and it came out with zero-error.
