I insist that every emails order are sent, but not via MailPoet service.
So if I am getting this right, the WooCommerce transactional emails are indeed being sent but they are being sent with your own host and not with the MailPoet Sending Service.
If that’s the case you will want to check these 2 settings:
– First review the settings under ‘MailPoet > Settings > Send with… tab’. You’ll want to have the MailPoet Sending Service selected there.
– Then head to ‘MailPoet > Settings > Advanced…tab’ and make sure to select ‘The current sending method – MailPoet Sending Service (recommended)’ under the option ‘Send all site’s emails with…’

I have the same problem. I’ve adjusted the settings as you described, but the emails are still sent in the default Woocommerce template. It’s like no MailPoet adjustments have any effect.
Is there another solution you can think of?
