 * Do I take it correctly: files, uploaded by means of native WordPress endpoint
   won’t be secure? If so, does the plugin have its own endpoint? And media uploaded
   before the plugin installation couldn’t be made secure?

    Yes, its correct. Plugin upload files into the new folder at your website.
   If you are using Apache at your server, so this folder become secure automatically,
   if you are using other server, you will see other instruction at the plugin interface.
