That sounds odd. It should go over each post type but might not redo it because they are already in the indexable tables as seen in our example on https://developer.yoast.com/customization/yoast-seo/indexables-cli/
Do you get any error messages? Since most of them now are taken care of, we would like you to do the rest through the UI by going to SEO → Tools and see if you get any errors there? Thanks!

No error messages, and there’s nothing logged to the error log.
This is how it looks when running the command

It just keeps going on without timing out.
Incidently, after letting this run for a few hours yesterday, the message in the back end has disappeared, but the option in the tools section of SEO is still there.
Clicking it seems to remedy the problem, as it acknowledges that it succesfully indexed the site, but after a page refresh, the button to index appears again.
@jberculo That is odd. Are you using any type of caching on the site? If so, if you clear your cache (server, plugin/theme, CDN such as Cloudflare) does this resolve the issue with the notification reappearing? If you are not sure how to clear your server cache you should speak with your host provider.
