Disabling all the plug-ins and reinstalling one-by-one proved to be the perfect solution!
I found out that it was the plugin that allows you to put Amazon links into your posts… that disables the ability for the popup window to work in the admin.

I just added this plugin last night, and am pleased to tell you that I had no problem getting it to work with subdirectory:
index.php?static=folder/file
Mine is pointed to .html files, but I’m sure .php would work too.
