Just FYI, this is default feature of woocommerce. IF you do not select any category while adding products, it will automatically add that product in uncategorized category.

Custom add to cart plugin does not play any role in this.

Please share the screenshot how do you know the plugin is causing this issue while its not related to shipping zones.

Right now, there is not such possibility to control via shortcode but i will try to do add that feature in upcoming version of the plugin.
