I think that this is because we generate popup window – dynamically, and not when all html is loaded, and lightbox – is initialized one time (usually, as I know) – when document load. So, when lightbox is initialized – there are actually no infowindows, so it can’t handle them as lightboxes. So, you need to re-call init functions after you show your map, as google try to draw only visible parts, and when document is ready – map is not visible on your site.
