Does the second bl,og not work if the first blog is in the root?

I fixed the issue. Somehow my permissions in the root (Where I keep WP) got set as read only. Fixing it was as simple as clicking on allow write.
Whats odd is the root was marked read only, but almost every sub folder was marked as writable.
