Do you experience this same problem if you use one of the default themes that come with WordPress?
The featured images as custom headers is a separate thing really. I intentionally did them separately, so that featured images could be set which were different from the actual featured image. Header images tend to be very wide, whereas featured images tend to be square. So using the featured image functionality didn’t necessarily work well.
A plugin could certainly be made which utilised featured images for that though.

this is not possible with the Unique Headers plugin. It is possible to make a plugin which could remove the header for each page though.

If you download the latest version of your plugin, that may fix your problem.
I’m going to mark this topic as “resolved”, but if it is not, please reopen it again and I’ll take another look.
