Thank you for letting me know how it was resolved.
The thing is that WooCommerce always handles QTY reduction (not our plugin).
As soon as woo-commerce sees order created with specific status (usually it is Processing or completed) it reduces QTY of the products automatically.Could you check what status have orders created via website ?

Try to change status of the order.
By default qty of products is decreased then order goes to status “Processing” or “Completed”. Please try to create orders with these statuses and see if it helped.
