I am having a similar problem. I noticed that I was getting duplicate emails for orders, and the product counts were being reduced twice instead of just the once with the order.
The customer was only charged once, and only one order was shown on the orders page, but the customer would also receive duplicate emails
This did not occur when order was placed for Pay at Pickup – and woocommerce payments not used.
I did not test to see if it occurred with PayPal payments
When I checked the box in Woocommerce Payment settings to Issue an authorization on checkout, and capture later. the duplications did not occur – not even when I captured the payment
