I had the same issue, i went to r **WooCommerce > Status > Tools > Delete orphaned Variations ** and that did the trick, make sure you backup site first
I fixed this by making my own custom menu in the theme panel, I needed the plugin installed so i could get the menu widget to add into my header, so now fine
