We ran a quick test with REST API and I can confirm that 2FA does not interfere when an account has 2FA configured and is using an application password.
Can you please share more details about your setup? As in, what type of connection is taking place? And what plugins etc are you using for this integration? We can try to simulate your setup to try and reproduce the issue.

using the official Zapier plugin v 1.5.1.
Try adding any WooCommerce trigger or step in Zapier, mine doesn’t connect WooCommerce unless the user account used is excluded from 2FA. That applies whether regular password or app password is used in Zapier.
