Looks like it may just be a bug. I’ve had the same issue on 1 of the 10 sites I’ve enabled Jetpack on.
Edit (additional details about the 1 site with the issue):
When clicking activate the setting appears to be changed in the DB:

However the admin interface and green banner are not seeing it’s already active:

Why doesn’t it just stay activated once I have done it?
It should.
Could you both post your site URLs here, so I can have a look at your Jetpack settings?

Oh and I have changed back to the previous version of Jetpack because of this problem…
As of this morning I no longer see the issue.

I’ll be installing Jetpack on more sites today. I’ll report back if I notice the issue again.

@marierebelle Centralized Site Management seems to be properly activated for all 4 sites.
Some of these sites are hidden from your WordPress.com dashboard, though. To add these back (and manage them from WordPress.com), you’ll need to go this page:

Have you managed to solve the issue by yourself?
If you still experience issues, could you try to flush your site’s cache in your caching plugin options?

I have indeed updated Jetpack again and the issue seems to have solved itself.
