What are you using to calculate your “transport packaging”? This is something the shipping extension should handle.
But yes, you can hook into the cart object and add weight programatticaly.

I use woocommerce plugin, and some plugin to display weight on cart. Also I set products weight.
Shipping company packs products in packages which have some weight also.
