Adding a .js file

Hello,
Thank you for this great plugin. Is it possible to include a local .js file for the non-necessary scripts instead of hardcoding them in the text box?
I’m asking this, because in case of plugin uninstall I’ll have to paste the code back to it’s original (ex functions.php). If I just include a file it’ll be easier to do so.
