About the broken link/images in the media, it seems this does not come from FileBird, because it just makes virtual folders which does not cause any action to the links or media.
But you can try use this tool https://ww.wp.xz.cn/plugins/regenerate-thumbnails/, maybe it can help you fix this issue.
Regarding folder numbers, please download the small plugin helper attached below, and follow these instructions:

1. Install and Activate
2. Go to Media Library.
Done!
