The issue you described has been known to happen with older installs.
It looks like you still have 7.20 Installed.
When you do the update, since your site has been running for some time you will need to clean up your DB.
Make sure you follow these details http://www.wp-jobmanager.com/documentation-jm/job-manager-update-from-7-20/
Also ensure you are running at least 4.1.1 WP

Thanks, Thomas. After cleaning out the database, it looks like Job Manager can only hold up to 249 applications before Bulk Actions stops working again. We originally had 662. Are we always going to have to keep this number in mind? Ideally, we do not want to delete any applications. At least not until we have another system in which we can migrate all of the data over to. Do you have any suggestions?

You might still have an issue with your DB. I have sites running well over a thousand with no issues. It’s only limited by your DB.
Additionally, you will need to UG to Job Manager 7.22 as that has php fixes that correct some of the issues that you described. If our still running 7.20 that’s part of your problem.
We did upgrade to the newest version of the plugin. Right now it has only been upgraded to our staging site (staging.pemco-limited.com). We are testing this first before we make changes to our live site. (I realize now that I originally sent you the URL for our live site — sorry :/ ).

That’s Exactly the reason WHY I believe you do have a DB issue.
I have seen this issue before and it’s most often associated with sites that have been running for several years and many of those have at one time over their life migrated to another server and that’s where the issue most often lies.
That was the reason we put together this DETAILED Process.
If you choose to NOT to follow this, then there is not much I can do to help.
We know this works, as we have tested it on Multiple Installs. If as you say your holding over a Thousand Apps and it hangs at 249 – Then I don’t quite understand ….how can it be both ?
I can tell you with your system running /storing that many apps at one time or another a DB Query or some other remnant from other updates and or uninstalls has caused issues hidden in your DB.
You need to run through the suggestions we made to get this to work properly.
