W3 Total Cache version 2.7.0 was recently released that includes a fix that sets the “auto-load” flag for “w3tc_pagespeed_data_[mysitename]” option to false. As such updating to this version and re-analyzing your site should address your concern with that data auto-loading both with or without the plugin active/installed
Additionally, we have plans to introduce an exit journey survey to collect feedback on plugin deactivation that will include a prompt for deleting plugin data.
We are always working on improving the plugin and the user experience.

We have already installed W3 Total Cache v2.7.5 (free version). Do we need to make any changes to the settings manually, or should the Site Status notification automatically disappear after an upcoming W3TC update?

As I’ve mentioned before, this was resolved in the 2.7.0 version, so this is not related to the W3TC specificaly.
Is the notification gone if you disable W3TC?

This was expected. As I mentioned, we are not doing this, so there may be some other plugins that are autoloading options

I’ll try to determine which of the other installed plugins (Flying Scripts, Smush or WebP Express) could be causing this.
The hosting support informed us that everything was fine and that we can ignore the notification.
