Automatic Updates issue

Hi there

We have had an issue on a few of our sites now. We use your plugin on all of them and for some reason when wordpress automatically updates itself, our login details no longer work. The URLs that we have changed still work but we get error messages saying that our usernames or passwords are incorrect. Does this have something to do with the automatic updates? Does it overwrite the settings of the plugin somehow? Any help would be great.
