Blocking almost all comments

    I can manually mark each one as not spam, but it’s getting to be a pain.

    Anti-spam plugin does not mark comments as spam.
    It just block spam silently.
    In my opinion some other plugin is marking comments as spam.
    As I can see you use few other spam-blocking plugins.
    You can disable all of them and try to use only Anti-spam plugin and check how it will work alone.
