Hi Emre,
Does the plugin cache the REST API response ? I would like to connect some mobile apps to my wordpress using API. Do you recommend special settings ?

WPFC does not cache the post requests. Get requests may be cached but you can exclude them as below.

https://www.wpfastestcache.com/features/exclude-page/

Actually, I do have another problem. Each time I try to set cache timeout rule, it deletes itself and never saved.
Any help, please.

can you disable all plugins and set cache timeout again please?
