This sounds like a JS issue. As a first step, can you please re-install TablePress from a fresh download, to be sure that no files are corrupted?
If that does not help either, can you please try again after temporarily deactivating all other plugins and after switchting to a WordPress default theme like Twenty Sixteen? That way, we can find what’s causing this.

Can you explain the best way to do this without losing the existing tables? Is this just an overwrite of the files?

yes, it would just be an overwrite of files (although it’s better to delete the old folder first and then copy the fresh one to the server).
You will not lose your tables by doing this, as those are stored in the WP database.
