I have tested on my test site using latest version of Custom Sidebars plugin but couldn’t reproduce the issue that you are facing.
Are you facing the issue with any particular browser?
Could you please share me the screenshot of the issue so that i can troubleshoot it?
For screenshots, you can simply provide a link to an image through Google Drive, Dropbox, screencast.com, http://imgur.com/ or other image service. 🙂

This shows the portion of the window that can’t be scrolled. It’s somewhat random, but it always happens after collapsing, revealing, or removing a widget.

Thank you for sharing the screenshot but i couldn’t reproduce the issue on my test site.
Is the issue happening with any particular browser or depending on number of custom sidebars created or anything else?
Can you check the javascript console for errors?
In Chrome go to “View -> Developer -> Javascript Console” and in Firefox you can go to “Tools -> Web Developer -> Console”

i have the same problem with custom sidebars.
it happens even in a clean install with no other plugins.
