Categories don't work after update

I updated to the latest version and seemingly categories do not longer work…
I tried deactivating all plugins but that didn’t fix anything, I tried reverting to the Twenty Twelve theme and that didn’t make it work either.
Is there anything I can do to fix this, considering that it’s not a plugin OR theme issue?
