try “wppizza->tools->repair categories” (read the blurb next to it)
let me know if that solves this issue
i still have no idea why this sometimes (albeit rarely) happens, but i believe th eabove fixes it
actually, hold on , i just had the same happen to me here and the repair did not work.
bear with me for a bit, i’ll see if i can at least make the “repair” work again

quick question – maybe that’s related:
were any of your categories nested ? (i’e had a parent category ?)

It’s interesting, the menu items show up in the menu item list, showing the category next to them. But in the category list that category doesn’t show, but like I said before the category count includes it. I have the shortcode for breakfast on the breakfast page and they just don’t show up on the site. I thought it was a problem with Elementor, because strangely while editing in elementor on the main page the items show in the editor, but I have the shortcode on a page that doesn’t use elementor and it isn’t working there either.
may i ask you something ?
how comfortable are you with editing php files and or looking at some db entries ?

I was reading over some of the older posts about similar issues, decided to add a new category. Then I refreshed and everything showed back up…weird quirky problem. But seems resolved as of now.

ah, but the new category isn’t showing in the list, but I don’t need it…
i was gonna say. you probably cured the symptom, but not the problem
as it happens, i think i might have found the culprit (after more than 2 years ! of looking for it)
i’ll just need to do a bit more testing and will make an update available
once it’s there (will be 3.1.2) and you’ve updated the plugin i would appreciate some feedback from your end if even the category you do not need will now show up
