Category problem, when pluggin is active

Hi there.

I’m using this theme – http://www.elegantthemes.com/demo/?theme=Origin

and i noticed one problem.

there’s a config on panel for that theme where you can select the categories that you want to show on homepage ( index.php)

Something is happening when i activate the plugin. Looks like it bypass the filter and show all the categories on page.

PLEASE can anyone help?
