Well, the answer to your questions is: it depends.
If your theme already includes means to add the icons, then all you need to do is customize WPP’s HTML markup to replace the “views” / “comments” texts with them.
If you don’t know how to -or prefer having someone else do this customization for you- you may want to get in touch with the developer of your theme and ask him/her about it. Alternatively, I’m currently available for freelance jobs so feel free to contact me if you prefer.

Ok, so I presume that I can’t just use custom HTML in the widget or shortcode, because if I’ll use {stats} it will give me the number with the word already. So the only way will be using WordPress filter?
Not quite right.
There are other Content Tags you can use, like {views} and {comments} (see Settings > WordPress Popular Posts > Parameters for a comprehensive list of available Content Tags). The actual icons (eye, comment cloud, or whatever you want to use) have to be pulled from somewhere else (your theme if it supplies them, for example).
