Did you try activating the auto-update cache in wpDataTables General Settings and in the “Data Source” tab in Table settings?
This is useful for linked tables that are frequently edited, as it appears to be in your case. You’d need to configure a cron job that runs frequently (every minute, for exapmple), in order to pull the data from the file on the server and automatically update the table when it runs (if there was a change between the two runs).
