Jetpack doesn’t really control how threaded comments are displayed.
Do they display properly if you use the Twenty Nineteen theme?

If anyone is facing a similar issue I finally manged to debug it. It is caused by Yoast plugin and I have filed a bug report which they acknowledged.

My response to the comment is shown as its own individual comment instead of like a thread. https://financialfreedomcountdown.com/how-to-be-really-rich-like-suze-orman/ is another example. My theme is GreatMag and the discussion settings has comments enabled to 10 levels. I also enabled Jetpack comments so I could use social login along with gravtar
