I have a similar issue, missing comments, also this plugin seems not to work in Chrome.
This is what facebook told me, in case it serves you:

Missing comments and or no comment box does not work on Chrome windows 7 but works on Chrome windows 10 for me. However it works on every other browser.

THERE ARE COMMENTS MISSING IN MY SITE I´m using facebook comments.
The app id is fine. But I´ve found a page within FB that tells me there are many comments that have been done in my site thru facebook comments. But not all the comments show in the front page of the next url: https://www.conciencia-maghavat.com/sadhana-escuela-de-conciencia/plc-1-viaje/
You can see, there is only a few comments, and in my facebook comments app developer page, there seems to be more comments for that url. And i think they are hidden because they have clicked from an email campaign…. So the comments in the main url show, but if they are are coming from an email, of course, the url is different.
