Each time I re-activate this plugin, my feeds do not deliver the next day and Webmaster also comes up with issues.

Infact, WordPress SEO Yoast plugin starts to re-submit to sitemap every few hours.

I really think this plugin is amazing, any tips to what can be done.

Try downloading the beta version. I made a change so that it does not redirect feeds. Since there is not permalink for feeds in the database, a missing feed will always redirect wrong. The plugin no longer does this.

This may fix your problem.
