A thought:
In the WordPress Customise dashboard you could check,
Customising > Header > General
There’s an option for background colour and that *might* be showing through behind your logo?
Also, in,
Customising > General Options > General Styling
There’s an option for Site Background Colour, that might be causing the effect also?

Just wondering, is the *wrong* colour appearing in any other locations too, as that might help to narrow down what’s causing this for you?
It is, in the body of the page we have a picture at the bottom that is a transparent button but it also has a rectangle white square around it. Both the logo and this button are transparent in the media section of wordpress. When you open them to edit you can see the transparent dots behind them and they are .png
The background colors are set in the customize section and work, its only behind the pics I am showing these white containers. Almost as if the pics are not transparent.
